The protonation state of ionizable residues of a protein is one of the most important factors affecting its stability, structure and function. However, its reliable prediction, especially under conditions simulating the biological environment, is far from easy. In this thesis, an attempt was made to develop a computational system based on machine learning techniques to predict the protonation state of glutamate (GLU) and aspartic acid residues (ASP) using data from their microenvironment, through the 3D structures of the proteins. To achieve this goal, scripts in Python were developed from the beginning, which analyse the neighborhood of each residue and record the characteristics of the neighboring individuals, so that they can then be fed into a neural network for training. The focus on GLU and ASP residues was chosen due to their frequent presence in active enzyme centers and their behavior near physiological pH. The results were quite encouraging, showing satisfactory accuracy in predictions (f1score close to 0.7), while highlighting future development possibilities, such as extending the methodology to other residues (e.g. histidine), supporting complex pdb files with hydrogen or exploiting data from dynamic simulations. Overall, this work has shown that AI can be a particularly useful tool for biomolecular studies, contributing to automation and time savings. Despite the complexity involved in the constant “movement” and adaptation of biomolecules, the model was able to successfully meet the challenges, paving the way for more modern and reliable applications that will support a deeper understanding of protein function in the future.
